is there a way to use different Commission Rates based on payment method?
For example, I could offer a much better rate for my vendors if the payment for the service was made using bank transfer than with credit card.

Sorry, there’s no such feature at the moment but there may be a workaround if you calculate the average transaction fee expenses and set a commission rate that will 100% cover these fees on average. Another workaround would be adding different buyer fees (e.g. as custom taxes) depending on the payment method, this would encourage buyers to use the bank trasfer.
